Automation of MS/MS Protein Identification
Using Peptidic Space and Expectation Values

Abstract
We have developed a new approach to MS/MS protein identification, based
on the idea of representing protein sequences as manifolds of a multidimensional
space (peptidic space). This representation makes it possible to quickly
compare a particular peptidic space manifold with a collection of mass
spectra. A statistical ensemble can be constructed from the results of
comparing a large number of peptidic space manifolds against a collection
of mass spectra. The ensemble can then be used to determine how likely
it is that a particular manifold could generate the observed collection
of mass spectra at random, resulting in an expectation value for each manifold.
Manifolds that generate very low expectation values can be reliably assigned
to the collection of mass spectra, with well-defined probabilities.
Using this approach, we have developed an MS/MS search engine, which
was written specifically for the purpose of automating LC-MS/MS protein
identification in genomes. The search engine can search protein sequence
or expressed sequence tag data as well as complete or partial genomes,
e.g., S. cerevisiae, D. melanogaster, or H. sapiens. Genome searching can
be useful for the experimental confirmation of exon/intron regions and
the discovery of alternately spliced gene products.

The San Francisco Bay Area Mass Spectrometry discussion group was formed
in 1980 to provide a regular gathering for people interested in mass spectrometry
and allied topics. BAMS currently has a membership of about 280 individual
and 20 corporate members, and meets 8-10 times per year for a midweek dinner
and lecture. Meetings attract between 30 and 90 people, and are held
at a restaurant or hotel in the bay area convenient for our speaker.
We usually convene at 6:00pm for cocktails, dinner at 7:00pm, and lecture
at 8:15pm.
